Substance (Browsers) Dialog

Use this dialog to perform substance overlap processing on filtered images.   The processing can be done on 2 or 3 browsers.

Note

Most of the settings for the Substance Dialog can be set through a resource file that is loaded at the start of the program.

Example Performing Substance Overlap Processing on Browsers

  1. Load a set of eigenimages with the same process (e.g., white matter) in a browser.
  2. Load a set of eigenimages with another matching process (e.g. gray matter) in another browser.

    Note

    Repeat Step 2 for another process, if it exists (e.g. cerebrospinal fluid)

  3. Press Substance.

Example Calculating Volume from Substance Images

  1. Load a set of substance images, if not in a browser already.

    Note

    The program will determine the correct location to use for the defining substance slice.  No other images need to be loaded.

  2. Select Calculate Length, if desired.

  3. Press Volume.

Dialog Items

bullet Substance

Perform substance combination by putting each possible overlap areas from the browsers into a different range. Only the entered slice ranges for each browser  will be included in the combination, all other values are ignored. All ranges are contained between 1 and 250.

bullet Select Single Values to create image(s) where each substance is represented by a single, unique value.
bullet Select Range to create image(s) where each substance has a unique range of values.

 

bullet Select Threshold Only to use the thresholds to determine the areas for each substance.
bullet Select Roi Only to use regions of interest to determine the areas for each substance.  The regions of interest should be on each image in the browsers.
bullet Select Threshold under Roi to use thresholds under each region of interest to determine the areas for each substance. The regions of interest should be on each image in the browsers.

Slice Ranges

bullet Enter a value for the lower value of the slice range for the first browser in Low (Browser 1).
bullet Enter a value for the upper value of the slice range for the first browser in High (Browser 1).

bullet Enter a value for the lower value of the slice range for the nth browser in Low (Browser n).
bullet Enter a value for the upper value of the slice range for the nth browser in High (Browser n).

Note

These are used only when Threshold Only or Threshold under Roi are selected.

Defaults

Low = 0.25, High = 1.75.

Include

Use this option to select which tissues to use and which to combine into an "other" category.  If selected, the tissue will be used, otherwise, the tissue will be put in the other category.  All tissues that are not included are treated as a single tissue, called "other."

Substance Reassignments

bullet S1: 1: Assignment of the first substance (overlap area) to a possibly different substance.  The 1 indicates the area where the first image overlaps no other image.
bullet S2: 1,2: Assignment of the second substance (overlap area) to a possibly different substance.  The 1,2 indicates the area where image 1 overlaps image 2.

bullet Sm: n: Assignment of the last substance (overlap area) to a possibly different substance.  The n indicates the area where n, the last image, overlaps no other image.

Note

By default all overlap areas are not reassigned. Those that the user reassigns will be mapped into the alternate overlap area, which will reduce the number of substance overlaps in the final image.  This option permits more values for each remaining substance.

Volume

Press Volume to calculate the volume of the substances, using optional regions of interest to define the area to calculate the volume over.

bullet Select Calculate Length to calculate the longest dimension of each overlap region.
bullet

Cancel

Press Cancel to remove the Substance dialog.

Help

Press Help to display help for the Substance dialog.
