Orthogonal Views Dialog

Use this dialog to change the orientation of images (sagital, coronal, or axial).
Note
This dialog uses the Automated Image Registration package (alignlinear) from UCLA. You must download and install the AIR software for this dialog to function. The programs must also be in your search path for this method to work. To check, type "which zoomer" on a command-line terminal. If you do not get the full path to the program, you need to add the path to the programs in your .cshrc or .profile. See your System Administrator for help.

Example Modify Slice Thickness of One Data Set to Match Another

Determine the x pixel size, y pixel size, and thickness of each set.

Calculate the zoom factor:
If the thickness of the set not being modified is more than 1 mm:
zoom factor = 100 * (smallest of x, y pixel size in millimeters of set to modify) /
(fractional amount of slice thickness in millimeters of set not to modify)
e.g., if slice thickness is 3.2, use 0.2
otherwise:
zoom factor = 100 * (smallest of x, y pixel size in millimeters of set to modify) /
(slice thickness in millimeters of set not to modify)

Analyze->Misc.->Math

Enter the zoom factor calculated in Step 2 in the 1st Value Field.

Select Overwrite.

Press Zoo, select the Browser # of the set to modify when the Image Selection Dialog appears.

Analyze->Pre-Processing->Orthogonal Views

If the thickness of the set not being modified is more than 1 mm, enter the (slice thickness of set not to modify / fractional amount from Step 2) in # Avg.
e.g. if slice thickness is 3.2, enter 3.2/.2 = 16

Press Cubic Volume.

Analyze->Misc.->Math

Enter the inverse of the zoom factor calculated in Step 2 in the 1st Value Field.

Select Overwrite.

Press Zoo, select the Browser # of the set created in Step 4 when the Image Selection Dialog appears.

Dialog Items

Cubic Volume
Press Cubic Volume to convert the data set to a cubic volume (all pixel sizes equal). The smallest pixel size of the x, y, or z dimension will be used.

Switch Orientation
Press X <-> Z to switch the X axis and the Z axis of the image data set. Press Y <-> Z to switch the Y axis and the Z axis of the image data set.

Number of Images to Average
Enter a value in # Avg for the number of images to average in the Z direction, once the image set has been reoriented.

Note
There functions first convert the data set to a cubic volume (all pixels sizes equal).

Computer Name
Enter the name of the computer in Computer Name that the AIR package is installed on.

Reslice
Press Reslice to reslice all images to a new thickness for the purpose of using the images with another set of images with different voxel dimensions. This automates the procedure for modifying thicknesses above.

Enter the thickness for the resliced images in Thickness.

Cancel
Press Cancel to remove the Orthogonal Views dialog.

Press Help to display help for the Orthogonal Views dialog.
